Especially NOT the Gaians. Terraforming is usually all about changing your environment to suit your needs. Gaians should be more inclined to take their new environment as it comes.

Factions bent on pure colonisation fit the bonus better. Believers, Peacekeepers and Morgans IMO, especially i you gake intl account which terraforming options exist in SMACX.

That's not an easy question. One could ask first: what such bonus represents?
- efficiency in planning large scale operations of building something in general (being here environmental features, from forestation to borehole drilling, rising terrain, etc.)
- ease of planning, designing such features as mentioned above
- understanding of planets environment
- some other...?
- some combination of above

So it could go to:
- builder factions
- environmentalist factions
- both builders and environmentalist

I don't think so.  They try to work with the environment more than others, but definitely do change it.  More so later on ("It is possible that we humans can help to break this tragic cycle."), but even earlier on they do change it.  And that tendency to change it to a lesser degree apparently gives boosts to terraform speed (see the text and effect for the Weather Paradigm), so why not a decrease of terraform cost as well?

Keep in mind that it only affects raising/lowering terrain, as that's the only thing with an energy cost to be decreased.

Hmm, considering it only affects raising and lowering costs, I'm going to go with Yang if any.  They live in underground bunkers so terraforming the surface would have lower cost.  As well they'd be experienced in tunneling which is similar to raising/lowering terrain.
