There is an incorrect check for allowing scrap facilities. Once you have used “Scrap all facilities” at a base you can no longer scrap facilities at that or any other base whether or not they contained one of the facilities that was universally scrapped.
Conversely, you can scrap a facility at a base and then use scrap all to scrap another facility at the same base.
