At least, I think so.  I'll lay it out here and let other people discuss.
Yes, there's 14 factions, and yes, they're all in the same game.  (Or, at least 7 of them are.)
And I'm open to suggestions on any of the question mark entries as I'm not familiar with those series.

I'm not even sure they ever named him. The closest I can find is one Lawrence Dobson, a lawman for the Alliance. He's hardly the head, but neither is Mal the head of the Resistance.

Well, for the idea to work decently well, these factions would need to represent isolated/cut off groups or subsets of the larger organization.  For example, the "Federation" is represented by Picard, not the President of the Federation; Stargate SG-1 is represented by Colonel Jack O'Neill, not the President of the United States.  Etc.  So Mal and Dobson work for me.  Added.

Battlestar Galactica 1978-1979 (22 episodes): Commander Adama, played by Lorne Greene.
Battlestar Galactica 2004-2009 (73 episodes): Admiral William Adama, played by Edward James Olmos.
Same character in both series, the "new" series being a more successful remake, not a prequel or sequel.

Added!  I also changed the Star Wars representatives - otherwise, we would have had both a "Resistance" and a "Rebellion".
I'm surprised that no one else has jumped in on this conversation...I'd actually be willing to make this happen if someone could handle the graphics and quotes (as I'm useless when it comes to that stuff).

How about Blakes7? Just don't ask who the leader is, Blake or Avon. XD At least the bad guys are easy to work out, although the leader's title could vary depending on the season.

Well...we do have to limit ourselves to 7 franchises.  I tried to pick the 7 most popular spacefaring ones!

Well I suppose that B5 (bits of season 3) and Firefly (I've been told the whole thing) are spiritual successors of Blakes7, so alright. :)
