Olympians are a custom faction from Binary Dawn but they're only supposed to get an extra drone for every five citizens. Of course, any custom faction could be named Olympians.

Can't think of anything in Binary Dawn which would cause this sort of havoc but two people have had trouble (of a different sort) mixing it with Yitzi's patch so far.

I've been away from the community for a while (it's been a tough few months), but the first thing you might want to check is whether you're playing with some of the alternate drone rules by mistake.  One of those rules causes a bonus-drone faction rule to produce "superdrones", and another one causes "superdrones" to count double, so if you're using both of those that would cause the problem.  Open up alphax.txt, and check what it lists under "drone rules code".

If that is the issue (and I'm sure it is), then you have to decide whether you want to play with the modified rules (which makes the Olympians/University/etc. somewhat harder because you can't use a lot of specialists to prevent having a lot of drones that need dealing with) or the base ones.

If he is playing the Olympians from Binary Dawn, then he only needs to get the tech for Punishment Spheres and they will spring up in all of his bases. No more drone problems.  :D (Science will take a nasty hit though.)

Who needs science when you have a massive torture device to keep the citizens in check? Why would anyone want liberated plebeians to occupy positions of responsibility? :P

A list of bugs fixed can generally be found in the attached readme.  In particular, for 3.5:

-The "fungal pop shore spillover" phenomenon, which was intended for the game and disabled by a bug, has been reinstituted.
-The dream twister and neural amp used to cause all sorts of problems with the AI, including potential crashes; this has been stopped.
-Bonus comm frequency is no longer broken.

If the bug occurred in 3.4, it was probably that second one.  If the bug occurred in Kyrub's or Scient's or one of the official versions, then there are a lot of possibilities.
