I'm guessing 'No' because if you have University w/ Research and Cybernetics, you only get 50% bonus in research and not 60%. It might be different w/ Effeciency.

I was the UoP and chose to use knowledge value. I had -2 probe and it gave me another -2 probe. But still the effect was same. So I guess -2 is the minimum in probe... great for UoP then... no actual penalty for using it...

+4 Efficiency eliminates the penalties for having your econ and lab settings different. Anything higher than 4 just decreases the amount of energy each of your bases loses to innefficiency.

It depependes...
For efficiancy, the higher, the better, since it uses and equasion to calculate it (check the datalinks), but with other things there is a limit. +6 Reserch is the same as +5.
ApcJK, -2 Probe is NOT the same as -4 probe.

I'm not sure how often this factor comes up in games but there is a limit to how many bases you can have before additional drones show up in your cities. It is calculated by:
(8-difficulty) * (4+efficiency) * (Maproot/2)
Maproot= square root of (#map squares in your empire/ 3200)
