What happens is that - dependent on factors including the difficulty level, and I think your faction, and your social engineering - cities beyond a certain bumber drop in efficiency and/or productivity.For example, I'm playing at Specialist level with the Peacekeepers and have lots of cities. One of them is only producing one mineral per turn due, I think, to this factor; anyway I got a warning message about that. (This particular case may be due to poor placement.)
Certainly efficiency goes down as you build more cities, and also as your faction spreads out more, and that costs you income, research and psychology.
This is modelling the corruption of provincial officials far from the oversight of your capital.
