In the manual there's reference to the an improvement called a Skunkworks. It costs 60 credits and is available after discovering Advanced Subatomic Theory. I've never seen it in the two games I've played to Transcendence. Does it exist? Did I miss reading something in one of the game supplements saying that it was removed?

What level are you playing. The Skunkworks improvement allows for no extra cost in prototypes, and on some of the lower levels there is no extra cost for prototypes, so it would be pointless to built it. So it's not available. Hope this helps.

Also, Spartans don't get it because of their faction bonus.

I did notice what might be taken as a bug. I was playing as the Spartans and enjoying not having to pay extra for prototyping. I got some new tech, and put together a new unit. I went to Upgrade a specific unit and it told me that, because I haven't produced a prototype of that unit, the cost to upgrade this unit would be <<some large int>>. I was under the impression that, as the Spartans, I wouldn't have to pay the extra for the new units.

It only seems to give the discount when your a _building_ the first unit of a new design -- not if you try upgrading without first building one.

Does this mean that when Spartans build a unit with a new weapon/armor/chassis, it gets the "prototype" morale boost without costing extra?

Yes, the morale boost for a prototype unit is due to the fact that when you build a new unit for the first time, you usually put your best people on it. This is represented in the game by a morale boost. HTH
