I haven't really done too much tinkering with the game, other than to give Morgan an interest in Population growth (it made the AI play Morgan better).
Here's my question: How do I put a custom-built faction into the game? Is there any other way other than to just name all the faction files Peace.txt and so on?

When starting the game pick the "load faction" button and type in the word that you use with the new faction files (i.e. "myfaction" when your faction files are called myfaction.txt, myfaction.pcx, etc.)

I've been playing this game for nearly two months and never noticed that button....
