For a while now, whenever I've started a new game, my pod lands and SMAC tells me that I've reached my mandatory retirement year and the game ends. I've been working around this by opening up the scenario editor and changing the start and end years (which are always both set to zero) saving it as a scenario and then playing that scenario. Does anyone know why this happens and how I can restore the original settings?

You might want to try setting the start year to 2100 and then set the finish year to something like 5000.

If you've recently applied the patch, this can happen if you've modified the alpha centauri.ini file. Try simply deleting that file and starting a new game. The will restore all settings to default.
