Recently I had a forming building a mine. One the turn the terraforming ended a rival faction had built a base that overlapped that square and much to my suprise I noticed that the resource was now property of the other base even though I had improved it.

That's part of the challenge of the game. You can put up with it, go to war, demand the city's secession (which likely won't work anyway), or subvert it.

In my current game as the PKs, the greens have infringed on my borders, pushing them back in every place they possibly could sea and land. I have put up with it for 200 years b/c they were friendly and didn't seem much of a threat while I was preoccupied with building up forces along my opposite coasts to protect against invasions from Yang and the off chance should Santiago decide to try for vendetta. Now since Yang has won Diedre's favor in a Pact, I am about tired of her and will be mobilizing those offensive forces that I stationed on my coasts further inland...meanwhile getting a force of 60 locusts ready to invade and decimate the productivity of Yang's island-continent (since I have no interest in the drawn out war required to take all his cities).

I suppose it may be a good idea to take out your close neighbors early in the game so you don't have to put up with those things later. Normally in games, I push everyone off my continent so I will have a better defensive position, less diplomatic confrontations, and be able to devote more of my energies on development rather than war and defense (my current game being an exception).
