So we all know the "AI" has a strange fetish for building right next one of our cities.
My question is - what happens if I've made some modifications that are now suddenly within the enemies base? Do they automatically "own" my modifications?
Just wanted to know before I get medieval on Santiago............

Yep, they now are Santiago's. Be advised, though, that building bases within your own territory is completely legal according to the terms of the Charter. The only peaceful way to stop the AI is to do it to them first.

If she is a pact sister(or in a good mood), you might want to pay for it (usally cheep) or demand she concede control of that base (if your tough enough) that is if you dont want to go to was quite yet.
