Is there a way to make sure your markets don't crash? Is there a way to make sure fungus doesn't pop up and take away a very usful square?

Turn off the random events then, sethito.

I suppose the fungus-sprouting that you are referring is due to eco-damage; just be more environemntal friendly

Most disasters have a base facility that can prevent them. As for the fugus, less will grow if you reduce base pollution

Then which base facilities stop market crashes?

The Energy Market Crash is a random event. When starting a new game, customize rules and turn off random events. The fungus growing occurs if your cities have an ecodamage rating of above 0. Voice of Planet, an end-game secret project, also produces "fungal blooms".
