Is there any way to stop the computer from building cities so near your cities that they steal your city squares? I was playing recently and a faction I had conquered had founded a water city right near my city, Is there any thing I can do without declaring war on them to get them to not build near me, also after they build the thing I have to conquer it and then late in the game I get stuck with a small worthless city I dont want anyway around that?

Not a damn thing, thats the sad part, especially with sea bases. Land bases do not have a zone of control into the water.
I know, I do the same thing to the computer and he hates me for it =) Especially when I load the base with artillery, and have the two defensive upgrades to your base (I had a brain fart and cant remember them suddenly)

Try unchecking "Total war: Allow victory by conquest" under "Customize rules".
I have only played one game so far with this option unchecked, but it seems to do the trick, or at least makes the problem more manageable.
I am close to finish a second game here, and the nearest enemy sea-base is about 8-10 squares away.

I have that problem lots with Santiago and Miss Greenbean. They both LOVE hogging your territory with sea bases, but both will usually hand them over to you for small change with a "good riddance." It's the computers way of getting some cash out of you, or it's was of trying to force you into vendetta when it thinks you've been peacefull too long. Best solution if you don't want to buy is to put your forces on their squares and when they whine just demand the base!
