You just answered your own question.

When the flag is transparent the base is undefended.

The problem is: When you stand beside a base, with a unit, it doesn't always unfill although the base is empty, this is I think, beacause they don't update the box frequently enough. I haven't noticed if it is changed in SMAC 3.0, but the only way is to notice, wheteher anyone popped into the city, the turn before.

You can also right-click on the base, select move cursor here and it will show you the defenders if any. I think to do this you either need some SP, be the govenor or be standing right next to the base.

Also, when you attack the city, you can see if it is the last unit, you're attacking.
If there are more than one unit, there will be deep "shadows" behind it. And you want to find out on distance you can attack it with artillery and see, if it displays more than one unit in the city to fire on.

The best thing is as soon as you locate an enemy, send in a probe to "infiltrate data links". For the rest of the game you can click on any of that factions cities and see exactly what the defenses are.
