I doubt is possible cause the factions are united by ideologies. You can't have half a faction suddenly shifting there philosophy just because the capital was taken.

Grammar mistake: "shifting their philosophy" not "shifting there philosophy".

Hmm they seem keen enough to shift their ideologies to yours when you capture a city. My present empire only raise flags of my colour no matter what ideology they started out as.
But there again I have discovered the brainwashing technology

Captured cities remain "loyal" to the old ideology in two ways:
-The AI Strives to get them back.
-The Drone Number is increased.
This is indicated by the fact that the city keeps the Icon of the old faction's cities. It goes away after 50 turns (I think).
