Sometimes in the resource mfd a number doesn't increase and a black halo appears around it. Can't find a description of this in the manual tome.

Means that you are missing tech(s) for it to produce at it's full potential.

To produce more than 2 units of a resource (except on tiles with special resources which are not limited), you need:
Nutrients: Gene Splicing (B3)
Minerals: Economic Engineering (E4)
Energy: Environmental Economics (B5)
