when I build boreholes they only produce 2 minerals and 2 energies unless built on a special mineral or energy sources. Does this have something to do with moister or terrain

No. Technological limitations permit you to only gain 2 resources from a square (barring special resources) until you discover certain technologies. You'll see that in the description of them (on the poster) it says something along the lines of: "Removes the restriction on mineral production", or something like that.
