My current conjecture is that it is to compensate for a slight color imbalace in each of his eyes (I experience this slightly -- if I get the right light conditions, the image in one eye appears slightly bluer than in the other.

Fantastic possibility Number One;
Following exposure to metron radiation his optic acuity degenerated, but this was corrected using biogenic implants. The procedure was not completely successful and skewed his colour perception. The coloured optics compensate for this deficiency.
