I noticed on one occasion i build a termal borehole on some normal rocky ground without blue minerals (crystals). When i viewed my resource extration/worker screen i saw the usual, apples crystals electrons. However i noticed in the borehole i was only extracting 2 crystals. But i saw the distinct black silohette of a much larger crystal posterior to viable blue crystal. Size wise i'de say the crystal was a 5 or something. What does this mean ?

You need to research certain technologies before normal (non-special resource) squares can harvest more than 2 of each resource. I think Minerals is Advanced Ecological Engineering and Energy is Advanced Economics, but I forgot the one for nutrients.
That way, Boreholes will actually harvest as much as they're supposed to (6 Energy, 6 Minerals) as should everything else.

So these black silloettes are the potential yeild if i acquire that technology ? that seems odd ? then why don't they appear on all squares ?

They do... However, if the improvement will only give you 1 more unit you can't really see it. But look at a bonus square w/ the appropriate construction, there's a small silhoutte there too.

The black outline only shows how much you would get if the 2 only resource restriction was lifted.
BTW, the techs are GeneSplicing, Ecological Engineering, and Environmental Economics, (for nutrients, minerals and energy, respectively)
The reason it isn't on all squares is that special squares and base squares are exempted from this restriction.
