Can you edit them out in alpha.txt and if yes then how ?

You can make it so that YOU, and any other human player using your alpha.txt can't build sea bases. But as the computer uses templates and its own prototypes (AAA Transport, Clean Planet Busters, etc), eliminating it from the component possibilities will not keep the Computer Opponent factions from making sea bases. Sorry.
