On the Resource display of the Base Control Screen several of the apples (food icons) are outlined in heavy black. What does this mean?

This means that the square could produce more food (the amount in black is the amount it could produce), but you lack the prerequisite. The middle part shows how much food it produces right now. You need different techs to have +3 food, +3 minerals, or +3 energy in a square. I forget what they are because I don't have my tech tree handy but they're available from the early- to mid-game. Base squares are exempted from this limitation.

Just wanted to add that "bonus" minerals, food, and energy are exempt from this limitation.

Actually it's not only the bonus resource but all the resources on that "bonused" square get the exemption from limitations.
