in the base menu, on the display(mfd) the size of the nutrient, mineral and the energy shapes with the number on it is alot smaller than the black shadow which is ment to be totally covered by it. now there is a large black shape of an apple with a smaller apple in it(for example). I also thought boreholes gave out six(not sure) minerals and nutrient. on my computer , there is just a huge shadow of a mineral and nutrient shape with small pictures with 2 written on it.... could anyone help me???

That's supposed to happen. You cannot harvest more than 2 nutrient/minerals/energy per square until the discovery of the appropriate scientific advances (can't remember which advances; don't have my manual with me). To reflect that, squares which are capable of producing more get that number-with-a-black-outline effect in the base screen.
An exception to the above: special resource squares can produce more than 2 n/m/e before the appropriate discovery. That's why they are *so* handy to have around your early bases.
