I know I have a dumb question, but I can't figure this out. How do you load transports? What is the command and can anything go on them? How close must they be to the transport?

I don't understand why you have a problem. You just walk your units onto the space where the transport is.
Maybe you have a bug ?
Could try a reinstall.

The keyboard command is 'L' for boarding the transport. Use this within when the unit you wish to load is in the same square as the transport. I have found that sea units cannot be loaded onto a land transport ever...anyone?

You can either move units directly to a transport, or have them sit in a square (generally a port) with the "L" command and have the transport to come pick them.
