I just get done finishing a project(Human Genome project, could be any project though) and i get a black screen and my mouse cursor is still there just nothing else, i cant control-alt-del out of it, gotta hit reset button on cpu

Chances are this is a video or sound problem. Things to try:
Add 8bitmoviesound=1 to the alpha centauri.ini file (double check that with the tweak section listed in the readme).
Rename the sound.dll to sound.dl_ to see if sound is the problem at all.
Download and install dx 6.1 from www.microsoft.com/directx.
