I have found a few Bugs.
1. When the formers are automated they just wander around.
2. The formers will not allow access to the construct Tube to option.
3. And it will not let me build the Skunkworks.
I am running the Version 2 Patch

While the latest version certainly isn't bug free, you might want to try it (v3.0) before posting probs.
As for the Skunkworks, you wouldn't happen to be playing the Spartans, would you?

No This is with the Gaians, The University, and the UN

Are you playing on the lower difficulty levels? It's not odcumented but theere is no prototyping in the bottom few levels of the game.
