I built an air transport and used it to transport a probe team. The Air transport had 10 moves (5 per turn). When flying the probe team over the ocean, there was no problem; when the transport reached the end of its 5 moves it stopped and then next turn I could complete the trip and land the probe team safely in my base on the opposite shore.

However, later I had that same air transport fly a probe team over hostile LAND territory. At the end of the 5 (first-turn) moves, the transport was just over a CP's land territory. At the end of the turn, it seems that the Probe Team unloaded from the Transport. At the start of the next turn, I could move the probe team from that spot normally, but I COULD NOT (a) move the Transport and the probe team as if the probe team had never unloaded or (b) load the Probe team back on the Transport b/c I would get an error message saying that units can only load onto air transports in cities or airports.

I assume this is a bug or am I doing something wrong?

I'm reaching here, but you might disable the wake units on arrival. It is possible that the game thinks that ending a turn over enemy territory is the location you want to dropoff and automatically wakes and drops off the units. Just a suggestion.
