The patch copies files into the relevant directory and generates no error messages but when I run the game it is still v1. Any ideas?

It sounds like you're running the game from a different directory. The default path is c:\program files\firaxis games\sid meier's alpha centauri. If you installed the game into another folder, change the patch's path as well. The quickest way to check if you're using v2.0 is select MP from the main menu. If you see hotseat/PBEM, you're patched.
