An executive veto can only be overridden with a unanimous vote from all the other factions, correct? Well, if a faction has been eliminated, you can never override the veto. Am I just looking at this wrong, or is this a bug, or worse yet, was it designed to be this way?

You're right, but it's already been fixed. Look for it in the next patch.

I haven't seen it happen yet, but just out of curiosity, what happens if there are only two factions left?

SCENARIO: The Planetary Council Chamber. Prokhor Zakharov stands at the Governor's podium. Colonel Santiago sits at the table, along with 5 empty chairs.

SANTIAGO: I move we melt the ice caps to raise the sea level.

ZAKHAROV: Hah! Wouldn't you love to see all my lowland research bases drowned while your mountaintop bunkers stay high and dry! Motion vetoed.

S: I vote to override veto. By unanimous override, motion carried!

Z: Damn! <Glub...>
